Add a rating system for ebooks in your database, and display better rated editions first.
Ideally, make it a rolling system though (where both positive and negative ratings expire after X number of months)... so that older editions aren't impossible to replace (in terms of search result prominence/rating) by good quality newer ones.

This is on the long term plan, along with user registrations.

Permit sort by Author, Title, Subject or Device/Format
Selecting any Subject and Price criteria will still return potentially thousands of books. Permit sorting the results list by Author (last name alphabetically), by Title (alphabetically), by Subject (any of those appended, i.e. Fiction or Mystery or Classics), or Device/Format (ePub, PDF, etc.).

You can now search for words in only author and title fields by using prefixes author: and title:
Ebooks about Jane Austen: http://www.inkmesh.com/search/?qs=title%3A%22jane+austen%22
Ebooks by William Faulkner: http://www.inkmesh.com/search/?qs=author%3A%22william+faulkner%22&btnE=Find+Ebooks
We are also working on an advanced search UI.

Add a wishlist function. Users can then easily find the best price when they are ready to buy
Many sites have a wishlist, but I would love to keep all my wishlist titles on inkmesh. Then, when I am ready to but a title, I can find the best price right away.

Allow to search only among DRM-free ebooks.
Some people (myself included) are opposed to spending our money on works that are defective by design thanks to "Digital Rights Management". It would be very helpful to be able to search specifically for DRM-free titles.

Indicate that the ebook release for an audiobook has been delayed
I don't know if this is possible or practical but is it possible when when searching for books on Inkmesh to have the results flagged for those books which have delayed the ebook release?
For instance, Impact is available in hard cover and audiobook but has been delayed until May for the ebook. I do not ever want to purchase an ebook that had a delayed ebook release but it not always easy to tell.
I was about to buy the audiobook but went to Amazon to read the reviews and learned of the delay. Now I don't want to… more

Filter out the free Nook books from Smashwords.
The free Smashwords books on the Barnes & Noble site are redundant and there are so many it makes it hard to find books that are just offered by B&N. Since Smashwords books are multi format and thus not just for the nook it is better to leave them in their own section.

extend free ebook pages to all stores
Right now I can sort for all free ebooks from Sony, Amazon, Smashwords, or Nook. I would like to be able to sort for all the ebookstores that you pull data from.

Allow more search results per page
Currently you have 15 results per page. I prefer more - I'd rather scroll than have to go back and forth to more pages. When you get your log-in feature done, how about allowing a configurable number of results? Or maybe set by cookie, or at least by a list on the side (like your current list of price, and audio/ebook/price/etc.)

Enable users to suggest other eBook websites
There are a myriad websites that offer free and commercial eBooks out there, and accepting users suggestions (that would become part of your database only upon your approval) would make your websites increasingly more useful with each accepted suggestion.

Allow users to report when a book's price is listed incorrectly
Every so often, a book listed as free will turn out not to be so. I'd like to report this back to Inkmesh so it doesn't show up in the "free" list.
I'd also like to be able to correct mislisted prices, even when a book is not listed as free, but this seems less urgent . . .
